Do I need to make these purchases in multiple transactions? If so, could you outline the transactions?

Unless the coupons state a limit per transaction, you should be fine to do it all in one transaction.
I ask because I'm not sure how the register rewards pay out? Will I pay cash for the purchase, or do the rewards come off before I pay?

No, you're fine! :) Drug stores can definitely be confusing sometimes. You pay your total out of pocket after coupon deductions. You'll then receive your rewards that print out on your receipt. And you'll also have to submit for the rebate. So you actually pay quite a bit more out of pocket, but then you get the money back in rewards and rebate. Hope that helps.
